The overnight train has always been regarded as the best alternative. You can sleep comfortably the 8-hour trip on a regular passenger train, or dose of during a 5-hour trip on a bullet train (more expensive of course). Driving is also possible, but it's a hassle, ans the roads are not that good everywhere. Plus, chances are you will be stopped by the road police for any reason and the lack of one, and will have go "grease" the hand of the officer to be able to continue the trip. Flying is OK (and quick), but you have to get in and out of airports, which can be a 1-1.5 hour trip one way,as the airports are located outside Moscow and SPb (railway stations are within the city).

Now there are no bus travel between the cities, only by air or by train.
Air now can be about $ 70-100, train — about $ 50-150, it wholly depends on class and time.
