Yeah, June. You should see the Hermitage museum, it is one of the world's best museums. Also, from just outside the Hermitage is a hyroplane ferry that goes straight to Peterhoff palace. It's like a jet on water and super cool Soviet tech.
In Moscow, you should try to see Lenin's body before they move it (if they haven't already). His waxy carcass and marble mauseleum is a real trip. The Kremlin and Red Square obviously you should see too.
As far as railways, my friend just took the whole Trans-Siberian and heard that Russians drink and fight. After a day with boring, sober passengers he started to drink himself. The railways are safe – no prob.

Go in June during White Nights! The sun won't set for weeks, so you will have plenty of time for sight seeing and wandering around Petersburg. For the train, you will have the option of traveling in the economy section, which is set up much like airplane seating, or in 4 person sleeper cars. If you are traveling with 3 other women, go for the private car- it isn't very expensive. If there are an odd number of you, you may be more at ease in the economy section. Bring bugspray, Petersburg has plenty of mosquitos. Don't miss the gardens, fountains, and palace at Petergoff, give a full day to it.
